to me there are 2 steps to do( and they can be done in any order):
1) put side stand down(otherwise you have an extra step when you want to set off again)
1) turn-off and remove key.

Key stays in unless in a public place unattended! Keys on the bikes in the garage as well. Maybe I should take them out.

I agree with this, when ever I switch it off with the key, the number plate light still stays on for about 5 seconds after taking the key out and also you can hear like a computer powering down from the engine just for a couple of seconds, this could be the correct shut down rather then killing the machine straight away, just like when you turn a computer off by the plug it has to boot everything back up again because you killed the system.
I believe you are hearing the fuel pump winding down just as it winds up when the key is first turned to the on position.  Also the kill switch doesn't cut power to the ECU, everything is still there ready to go for you to start it up again after you hit it, which is a good thing when you stall your bike or a "friend" killswitches you at a red light.

I usually sh#t my Bike off by throwing the stand, which leaves me in 1st when I start up again.  Lately when I clutch in I have to try the starter 3 times.  Its not that its stuttering, I just have to ritualistically try theee times.  Maybe this has something to do with recent rain?  I have no issues starting in neutral.
I'm no electrician but I would suggest cleaning the connectors/switch assemblies on the side stand and kill switch with contact cleaner.  Or price out replacements and if it's not too much $ then just replace them to start eliminating possible failure points.

What are you talking about? Must be in SoCal. We had a damn monsoon in Cen/NorCal and going up and up every here.

When you turn off the engine by using side stand, you can hear the engine abruptly stops.
Using the key or kill switch, sounds more gentle on the system.

These are expensive bikes, treat them gently.
