I got my 2017 S1kR in January and at about 6000 miles, the dealer replaced the battery after diagnosing it with a bad cell.

Go, first do not use BMW supplied batteries. Often they fail as you seem to have found out. And if you have to pay retail from them be prepared for heart attach. And, there is always a draw when the key if off. The bike computer systems used about 20 milli amps. Is your added system powered from a relay isolated fuse block that the relay is triggered by a power on key wire? Total isolation is needed. And last I recommend a quality battery smart charger for motorcycles such as the optimate or Xtreme charger:

If I am not riding every single day the bike goes on one of these. I have a couple of the above chargers as I have multiple bikes. Sorry for your hassles, but there is always an answer. (don't know what multimeter you are using for checking non running system draw, but you may need a better quality one.)
I have been using middle of the road Yuasa motorcycle batteries that you fill yourself when they are shipped to you. Good results. I change them out after three years no matter what.

My suggestion is to buy one of these, remove the latest bmw installed unit and recycle it.

For me, EarthX is the Li battery to go for, it has on-board protection circuitry and also on-broad balance charging(this is the most important part of charging Li batteries to make sure each cell is charged the same), which alos means you do not have to get a specialized charger.

Whilst i don't dispute you can charge a Li battery with this(I have charged some of mine with an Optimate), there is no balancing connector on that charger.

What does a balancing connector look like? EarthX are good. WPS work with regular battery tender chargers however as they have the balancing circuit

it's a rectangular plug that normally had x+1 wires, where x is the number of cells. check this out - http://www.tjinguytech.com/charging-how-tos/balance-connectors

Yeah but the batteries only have one +ve terminal
